Yes. All of the mods I have installed, both the ones I've created myself and the ones I've downloaded, have that folder structure. A file that replaces, or adds to, a file in the base game should be placed in the folder named the same as the folder that contains the file that it replaces or adds to. All of the files I've downloaded from Nexus already have this file structure zipped up, so if unzipped while maintaining the folder structure you should be all set.
I still have version 3.00 of the mod, since I'm not quite ready to start a new game yet. So I have a MercRoleMod300 folder in my mods folder. Within that folder I have Core, ParticleScriptDefs, and Text folders that are empty, and a Game folder that has EXP1_MercenaryComponentDefs.xml, EXP1_StaticShipBlueprintDefs.xml, and ShipComponentDefs.xml. The MercRoleMod300 folder also happens to have a Read Me.txt file, but that's not an active part of the mod.
If you unzipped the mod into your My Game\GC3Crusade\Mods folder, you installed it in the correct place. However, mods only become active when you start a new game. That sounds like it might be what you missed. See the wiki for reference, and let me know if there's anything there that is unclear, since I wrote that section and would like it to be helpful.
The Plasma Furnace never got updated to keep up with changes to the base game. The Factory is an All Construction improvement, so it won't benefit from social or ship construction adjacencies. IMHO the Plasma Furnace should be changed to give a +2 All Construction adjacency instead of a +2 Social Construction.
My Opera looks like Uvah's. Side and bottom are skinned, but that's all.
Do you have the Steam overlay enabled in GC3? Other people have reported problems syncing downloaded civs from the workshop if the overlay was not enabled, yours might be a similar problem.
I had abandoned Firefox for PaleMoon some time ago, after Firefox got way too bloated and slow for me. After reading the above posted link, I upgraded Firefox to the 64 bit Quantum version, and I have to say it is much snappier. I had to spend an hour trying to get it to look acceptable to me, though, and I still can't get the tabs placed where I want them, but it is rendering some pages that PaleMoon wouldn't.
The last time someone reported a problem exactly like this it turned out that the civ he formed an alliance with already had alliances with all the other civs, so it won an alliance victory. Are you sure your case is different?
About 99% of the carbon in your body is the non-radioactive carbon 12. About 1% is the non-radioactive carbon 13. You have some very small amount of the radioactive carbon 14, which has a half life of 5700 years. I'm on 3.04, and I think the building of additional Central Bank (have not yet had the problem with Computer Core) is probably due to loading a saved game rather than a faction getting defeated. In my latest game I am able to build another Central Bank by turn 20. I have saved, quit the game, and reloaded. I have not seen any notifications of factions being destroyed.
Carbon 12 is not radioactive. Nor is the much rarer Carbon 13. Carbon 14 is radioactive. Which isotope you are talking about matters.

Another possible problem to look into: I just conquered a planet that the AI had placed a farmer on, despite that planet having no arable lands, farms, or any food production at all. And a related enhancement: Could we have a promotion to recall a farmer from an assigned planet?

I remember using paper tape on a PDP8 in the late 60's, but those both look like they predate that.
On turn 32 I suddenly have the ability to build a second central bank. I haven't invaded anybody yet, and as far as I know neither has anyone else. I haven't seen any of the "xxxx has been destroyed" messages. So at least in this case it doesn't seem to be related to taking over a minor civ or anything like that. Ok, I just saw this also. In my case it was the Tellarite Republic (a custom race from the Steam workshop) but they also changed to a "Coalition Government Government". They were conquered by the Slyne in my game long ago. They also show up in the treaty details window as still having an Open Borders treaty with me.
And there are only one or two government types that allow unlimited planets ... maybe time to try a commonwealth?
Oh, wait a minute, maybe very low approval can apply a negative percentage modifier?
Wow, not that I've seen. I haven't played as or with the Iconians in a long time though, I wonder if it's something specific to them?
