There is one minor quest that requires a creature be killed or stunned, but in general the answers above are correct.

As far as I know you maxed it out. You can make the Drenkend and The Measured stop attacking you, but I don't think you can ally with them. Now if there are future expansions, maybe then you'll be able to, but not now.
There's also a planet in one of the Lynx systems where you can find a crashed Radiant Angel and aide him, but at least with the dialog options I chose it didn't give any more clues about the Clavis Aurea.
The campaign difficulty from the Options menu is Easy. I am not using the fleet coordinator. I just replayed the battle again and managed to win while losing 6 ships, including 3 Mu'Kay. Maybe I was having a really bad day yesterday. BTW, while attempting to load my save I hit escape while the AMD ad was displaying (before the intro video started), then when I loaded my saved game instead of seeing the universe I saw the AMD ad with the minimap in the upper r
Before installing this opt-in I had released the Xraki and defeated their Juggernaut headed to Earth, at the cost of 3 of my own ships. After installing this opt-in, I have now lost 3 entire 14 ship fleets trying to defeat the Juggernaut heading towards the Pinthi home world. Did the opt-in significantly change the difficulty level? Even after adding two fleet defense modules (at +20% each) I lost badly. And I'm playing on the Easy setting BTW.
There's a Not So Cuddle Drive you can get later that like the original Cuddle drive is not suitable for colonization. I didn't know about the one from the pirates.

I opted in, loaded up my saved game, and immediately got a bunch of the missing Steam achievements. However, I think I'm still missing: Earful Carnivore If Earful is awarded for fully resolving the Drenkend attacks on the Mu'Kay and all other non-three ear species, I've done that. And I'm now sure I've collected more than 100 critter meat for Carnivore. Although those would, like the others, be retroactive.
There's the stranded Norast vessel you can help or rob. I think there are at least a couple more similar minor quests where you can either help for a reward or threaten/destroy for plunder. And of course you can choose to defend your allies or let them get destroyed. I'm assuming that's what makes the difference between the Steam achievements Are You Proud of Yourself? and You Did What You Had To. There's also the Steam achievement for making the Tywom cry, I'm not sur
You can land on the planets containing the colonies and use the lander to talk to them. Their lines are unvoiced, but have some humor value.
As the game is now, Earth can found up to three colonies. You need to bring them a non-Tywom hyperdrive and 100 Francium for each one, then wait some undetermined length of time. You'll get a message for each one. The limit of three comes from the fact that (as far as anyone has determined) there are only three suitable hyperdrives available to give to Star Control.
Your "found" ships (at least the ones you find on planets and repair) should be crewed by humans, so you can replenish their crew by returning to Star Control.
It's not exactly instant. You have to wait for the Tywom tug to show up. And then listening to the fan fic could seem like it took forever ...
I have seen some hints that the two locations the Tywom tells you about are linked, and maybe the space monster in the Lynx systems has something to do with the Radiant Angels in the Llvoren cluster. Haven't verified it myself yet though.
Are the other missing achievements (besides the first contact) also being fixed? For example, I should have gotten the following during my campaign so far: Ovoid Earful Ice Road Spacer Flu Shot Uncomfortable Took the Bait And I think I should have gotten these, but I wasn't counting, so I might not have gotten to the right quantity yet: Kzanti Killer Carnivore

If you look in StarControlGalaxy.xml in the Star Control - Origins\Assets\Galaxies folder you can search for your planet name there, then you can figure out what star system it's in.
I've not been able to top up the Norast ship, since they don't have a homeworld to visit. But the crashed ships you find on planets that join your fleet are crewed with humans, so they get topped up when you return to Start Control.
I know from being a beta tester that they've put a lot of work into helping the new players learn the basics, but I agree with you that there are some things that are rather opaque. Some of those you can learn by viewing the key mappings in the settings. Others (like the fact that F4 does a quicksave) are missing altogether.
Did you stop at the Ceres base to get the upgrade? There are later upgrades that get smarter.
In addition to the home worlds and star bases, in the stars that appear larger in the star map you can find traders who will let you offload your stuff ...
I ended up just flying away ...
You can play your buddies one on one in the Fleet Battles, the campaign is single player.
