You can continue to play older saves. However, not all of the changes are applied to older save games.

Ok, we just pushed an update to fix this. Re-start steam to get the fix. Sorry about that.
Does the game say 3.2 when you start? I wonder if steam is pulling an older opt-in for you (its happened before).
Neither of those values should have changed. I'll investigate.

It sounds like one of you has an extra ship in the steam directory (maybe from a mod). Uninstalling the game won't remove it. I would suggest uninstalling, then manually deleting the install directory, and then trying again.
Try re-installing the Intrigue DLC (you may need to manually delete the DLC folder).
