The devs considered forcing people to go back to a starbase to upgrade early in design, but decided that the players would revolt if they changed a long standing mechanic like that. Even with a cap, it will be trivial to get around it. Just build tiny ships with nothing but a scanner(s) and perhaps an engine and fling it out in the middle of nowhere. I say this every time it comes up, but I think it is a point that is not be readily apparent.. I would suggest creating a ticket with Stardock so they know about the problem and can see if it is something unique to your configuration or not. This is going to sound perhaps a bit silly, but perhaps could we have a moment of silence during the livestream for the passing of Leonard Nimoy (sorry to break it to people who hadn't heard yet)?
