By the way, this isn't repeatable by loading a saved game and retrying. It seems to only happen after I've been playing a while.

It just happened to me again, but a little different. This time, I had just fought a battle against a couple of ships defending a planet, and the battle viewer worked ok. But then, when I moved a transport to invade, selected an invasion type and clicked to go ahead, instead of seeing the invasion screen the game showed me the beginning of the last battle viewer and then locked up. As I recall, in GC2 shields defended at full strength against beam weapons, but only the square root of their value against missiles and guns. Similarly for ECMs and armor. Edit: Which is not to say that's how it works in GC3.
First time I've ever seen this. I sent one of my ships to attack a Thalan ship. I got the confirm battle window, and clicked to see the battle. But the combat viewer didn't appear - I was left looking at the main map while listening to sounds of combat from the battle I should have been watching. If the popup window to assign a planet as the sponsor of a shipyard happens to popup at the same time that another event does, even though you've assigned a sponsor to the shipyard, the game prompts you "Shipyard will have no sponsor. Continue?" Clicking ok gets you out of the window, but the warning shouldn't occur since you have in fact assigned a sponsor. A Thalan ship attacked my mining starbase. In the Confirm Battle window, my starbase's hit points is shown at the bottom as 0/0, but the tooltip for it shows it as 80/80:

I've noticed all these also, and been puzzled by why all the AIs that hate me are voting for me in the UP.
The first race I created was (so far) the only one I was able to successfully save. When I started my second game, it was available, but I wanted to change it, so I deleted it and created it again. After saving the race I looked in my My Games/GalCiv3 folders and could not see any new files there. On starting my 3rd game the race was not available and I had to create it again. Same thing with the 4th and 5th games.

Because of the bug where the game crashes when a minor race offers you a gift, I haven't been able to try one out yet.
This happened again in a different game. I tried to modify the terms of the trade to circumvent the problem, but got another crash. Here's the saved game that reproduces the problem . Instructions on how to open a support ticket (through which you can send in your save game) are here. Also, if I remember correctly, a number of people reported the same problem in Beta 4. Since it wasn't fixed it'd be worth it to send in your saved game to give the developers more information on the problem.
In the diplomacy trading window, the number of each trade resource held is overlaid by the scroll bar, making difficult if not impossible to read.
Yes, it's annoying. The requirement for precise mouse placement before being able to scroll is different from just about every other Windows application I can think of.
Yes. The very first race I created I was able to save, and when I started a new game it was available to use. However, I decided I wanted to change it, so I deleted it (via the in-game delete button) and the recreated it and saved it. This time it didn't get saved, though, as you describe. There are a number of reports of multiplayer crashes in the Support forum, although I've seen some people say that they can start up the game and play for a while.
I've seen that thread, but my custom race doesn't have the Adaptable trait. So I think it's a separate issue, but I could be wrong. Anyway, I went ahead and researched the Barren planet tech and I still can't colonize the planet. Atmospheric Cleansing isn't available until the Age of Ascension, so it's going to be a good long time before I try to see if getting that allows colonization.
