I found that same thing when colonizing a planet and a ship was a near it. Clicking on the hex would make the ship appear.

A starbase-like starport can be a issues in the smaller maps where rushing a fighter can lock the enemy. Allowing some kind of basic fighter to be produced on the planets (come on, trans-atmospheric craft powah!) could help maybe. Or just lead to a boring game of rushing ships? Bigger maps wouldn't have such problem due to distances, right? But I like the idea. It makes more sense. It makes the location choice to be really important. Despite the slider saying that the difficulty is set to Beginner, we only have some kind of proto-AI. It manages to build some stuff, do some survey/exploring/colonizing and... er... look nice in the diplomacy screen. The challenge right now would be the multiplayer. The single player is more like a planet builder with some enemy stomping when you want to finish the game. As time goes by, the AI will be improved step by step much as Chibiabos already said.
