Are you using the generic driver for the graphics card? I ask because others have had this problem with integrated graphics cards and manufacturer provided drivers. You mentioned it worked before, did any significant changes occur? Like installing a new anti-virus.

If you have Crusade they are in \Documents\My Games\GC3Crusade\Saves otherwise \Documents\My Games\GalCiv3\Saves

Just checked and I could build more than one just fine. Keep in mind that you can't build it on capital planets. And it isn't available to Synthetic-life civs, or those that have Slavers or Exterminators abilities.
That's not what I'm seeing. Which DLC do you have?
Just took a look on my end and Mass Driver is listed under Pulse Cannons. Where does it say that kinetic weapons use thulium? The Prototype Durantium Driver uses it, and other special components. Are you using any mods?
Do you have a dedicated or integrated graphics card? I suggest trying to rename the folder GC3Crusade, it is located in Documents\My Games
