Yeah, that's a newbie question all right, but it's okay. All 5 of those are the TEC capital ships. Build a capital ship factory and make one. If you want some basic info on them, you can look in the ships section of the manual. It gives you a basic idea of the differences. The 2/1/1/1/1 are, I'm assuming, someone's suggested balance of those. Just figure out what balance fits your play style.

The Vasari scout, the "Jikara Navigator," has an ability called Phasic Cloaking which can be unlocked with research (I forget where it is in the tech tree). If you're trying to figure out how cloaking can work in SoaSE, I's suggest starting there.

I would also make sure you both have the map in the same Galaxy folder. There's the one for the main SoSE game and another one with personal settings (in the same place the Mods are located). If they're in not in the same one, I'd imagine the game would have issues. And make sure that neither of you have changed the map in any way. I would also check the time stamp and file size for the map's file. Barring that, I have no idea. Sorry.

I believe you can jump from any star to any star. To do so requires researching (Lvl 3 Civilian: "Long Range Jumps" for TEC), but it's really a basic method of travel between systems. It's especially important when there are no (or few) wormholes. Oh, and wormholes cannot jump to stars or vice-versa. You can only jump star-to-star or wormhole-to-wormhole.
