I'm pretty sure overflow is stored and applied to the next project for everything. The devs have mentioned it several times on the dev stream, saying that the last thing they want players to have to do is the kind of micro you describe in your third point.

I agree there should be a way to see everything. Personally I think some kind of 'empire summary' screen that shows all the bonuses/penalties being applied and their sources would be better than showing them alongside the strategic resources, but that would be better than what we have now. This came up in the last dev stream, but unfortunately I don't think they understood the point that the player who suggested it was trying to make.

Yup, have the exact same issue. Have to quit and restart the game (rather than quitting back to main menu) to get it to generate a new map.

Agree - it would be cool to be able to place colony capitals manually. Failing that, the game should at least apply some simple rules when placing the capital, rather than it being completely random (as it currently appears to be).
