What is the best way to make a warship? Just one type of weapon or all three? Just one type of defense or all three?
I can see arguments for both ways.

depends on what/who you are fighting.
Pirates for example tend to only have laser weapons... so you only need shields if you want an anti-pirate patrol ship.
Generally the best ship will have your best weapons and the best defense against whatever you are fighting.
a well rounded ship is never a bad idea however as all stations and shipyards use all weapon types.
Maybe i tried wrong but in my testing i found a balanced 3 wep ship always under performed a best 1 wep ship. This was true even when the AI had best def against my wep of choice
It all depends on your match. Are you looking to play rock-paper-scissors with your opponents, or are you looking for well-rounded ships to handle any situation? Against the AI, nothing really matters. It is only an issue against other players.
However, if you really want a single style of ship for any scenario, your best bet would be to specialize your offense, but balance your defenses, and then send your ships out in groups divisible by three. That way, you can balance one of each kinetic, beam, and missiles to cover each other's deficiencies.
Ships with balanced defenses cannot do anything against a ship with specialized offense because 2/3 of the balanced defense becomes useless in a one-on-one fight. Armor and Point Defenses does nothing against beam weapons (even though realistically, armor should provide some defense), so the defensively balanced ship is not going to have enough beam defense to protect itself as a result of splitting the hull's capacity with the other defense systems. On the other hand, it is never a good idea to specialize your defenses if you can afford it because it is much to easy to build ships to counter your specialized defenses.

Currently I'm using fleets like:
large (log=60):
- 3 specialized, only offensive capital (one/weapon type)
- 2 carrier, only fighters (support)
- 3 only defensive (escort), balanced
huge:
- 3 specialized, only offensive capital (one/weapon type)
- 1 carrier, only fighters (support)
- 2 only defensive (escort), balanced

Size note, if you want all rounder ships, don't bother with defenses, instead, get jamming and tactical repair as high as you can.
Sounds like cannon fodder for carriers.
