How to Pay Off Bounty?

I've read the manual, but for the life of me, I can't figure out how to pay off a bounty that is on my head. I know that the computer can pay off their bounty and get it back down to 0, but how do you pay off your own bounty?

If there's a bounty on your head, whoever kills your ships gets some of it, until the amount is back down to zero. Just engage in some serious combat and it'll go down again.

No, there is no way to remove bounty short of losing enough units and structures to pay it out. Generally though it will slowly decrease over time due to lost trade ships if you've got any trade posts, without any actual battle.

Will scuttling ships accomplish the same goal as losing ships in combat to reduce the bounty?

No, only destruction by hostile forced reduced the bounty.
