I think you can delete the Anomaly with the monster out of the Anomalies file, using either notepad or GalCiv Writer (Be sure to make a copy before you do that).

Yes just remove the files from the game folder Ask at the links above for info on which two files must be removed...

Theres another way. Most of the time monsters are in the big green asteroids. Dont get them and you should be fine. Just make sure to do territorial ownership of anomalies in the United Planets.
