Last I checked the approval relic bonuses kicked in after everything else. Something like (Base Morale + all building and trait bonuses - empire penalty) * (1 + morale relic). This meant that if your net morale was 10%, a morale relic would add +10% and raise it from 10% to 11%.
Not exactly what Stardock had in mind, I think.
