I imagine you could use an extension of that reasoning to explain the double Slaves bonus I have on a desert world...War -> More war -> Someone won and enslaved the rest -> free planet developments for me.

I hate to drag this out more, you(Marko) are correct, but you are also looking at this from the other side that I am. The war for the Middle East (for simplicities sake is over Oil) is raging because the Oil reserves on this planet are running out. If Oil was in abundance then it wouldn't have started (We'll keep this simple, I don't want a debate over its cause, for this case its Oil). The war started in
that particular area because there is supply there, and
shortages elsewhere.
Which brings me back on the the Desert world, Water, Food, and general supplies will be short everywhere. There will be two possible areas that will have plenty, one being the Space Ports, and the other being oasis's. The Terran worlds will still have these areas, but because of the abundance of resources elsewhere, are not as valuable to the population.
I'd also like a bit of input too. Shall I still keep some bonuses doubled or tripled up so you may end up with more then one of the same type, or just have one of each?
Since there is no other way (that I know of) to 'weight' one or more of the bonuses, I've had to put more of the same in so others are rarer, namely the bad ones, like A Deadly Secret.
